Is there any way to make monks subject to magical diseases like mummy rot, lycanthropy, devil chills/demon fever, and Infestation of Maggots are per the Purity of Body feat description that states that monks only gain immunity to mundane maladies?
Nope, that feat's script is hardcoded.

[The diminutive monk suddenly stops, and although she is blindfolded, it is easy to tell she is shifting her eyes side to side. For the her kin in monk and mink-kind, she will quietly begin a plan of sabotage....]

I believe that the diseases inflicted by monsters are supernatural by definition, not magical, so are still covered by the monk's immunity since the descriptions state susceptibility to magical disease. Now, with that being said, yes, diseases caused by a spell or other magical origin should be able to affect monks if their description is magical, not supernatural.

That's incorrect. The rat's bite creature item only inflicts "filth fever" on-hit. All creature weapons only have one disease inflicted on-hit.

Sure going standard way it is. However it can be scripted on hit, custom to apply it to the PC skin, rather that to use the standard way, which is what I was saying. Also note that applying the Disease to the PC skin, (like the skill points are added at PC creation) will also negate the standard disease immunities that monks and paladins get.

It can do a lot, but it can't change hardcoded things like feats or the combat system.
