Downloaded via update utility. Will try manually installing bit later on.

Might be related to the GUI override.

Re-downloaded the HAKs manually and cleared out my override, but re-installed the custom PotM GUI. Icons for new classes and feats are now OK.

Had the same issue; simply re-downloading the HAKs manually seemed to do the trick.
